Streszczenie projektu

Metody symulacyjne są obecnie niezbędne do zrozumienia zachowania układów molekularnych, w szczególności zawierających makrocząsteczki biologiczne. Przedmiotem niniejszego projektu jest opracowywanie narzędzi do efektywnej symulacji makrocząsteczek biologicznych w różnych skalach rozdzielczości oraz czasu oraz badania symulacyjne z użyciem zarówno tych narzędzi jak i standardowych narzędzi modelowania molekularnego. W ramach projektu opracowujemy Jednolity Model Gruboziarnisty makrocząsteczek biologicznych do symulacji białek, kwasów nukleinowych i polisacharydów. Podejście to jest oparte na opracowanym przez nas wcześniej modelu UNRES łańcuchów polipeptydowych (www.unres.pl). Komponentami modelu są UNRES (dla białek), NARES-2P (dla kwasów nukleinowych) i SUGRES-1P dla polisacharydów (ten ostatni komponent jest dopiero we wczesnej fazie rozwoju). Wszystkie trzy modele oparte są modelami bardzo uproszczonymi, zawierającymi dwa centra oddziaływań na jednostkę biopolimeru. To uproszczenie umożliwia 1000-10000-krotne przyspieszenie symulacji w porównaniu z reprezentacją pełnoatomową. Odpowiednie pola sił są oparte na fizyce oddziaływań a ich prototypy zostały zdefiniowane jako potencjały średniej siły biopolimerów w środowisku wodnym. Rozwinięcie potencjałów średniej siły na funkcje tworzące kumulantów klasterowych Kubo umożliwiło rygorystyczne wyprowadzenie wyrażeń opisujących poszczególne wkłady do efektywnej energii oddziaływań w tym wkłady wielociałowe, które są niezbędne do poprawnego opisu biopolimerów na poziomie gruboziarnistym. Ta cecha powoduje, że nasz model pomimo drastycznej redukcji liczby centrów oddziaływań jest w stanie przewidywać struktury oraz właściwości dynamiczne i termodynamiczne białek i kwasów nukleinowych oraz odróżnia go od innych modeli gruboziarnistych, które są albo modelami "neoklasycznymi", gdzie wkłady do energii importuje się z pełnoatomowych pól siłowych albo modelami statystycznymi, gdzie wkłady do energii określa się na podstawie analizy statystycznej znanych struktur. Naszym celem jest również opracowanie modelu wieloskalowego makrocząsteczek biologicznych, gdzie części układu wymagające dokładnego opisu (np. miejsca wiążące ligandy oraz same ligandy) będą traktowane na poziomie pełnoatomowym a reszta na poziomie gruboziarnistym.
Model UNRES sprawdza się dobrze w organizowanych co 2 lata ogólnoświatowych eksperymentach przewidywania struktury białek CASP (http://predictioncenter.org). Ostatnio, w celu zwiększenia siły przewidywania struktury białek, rozpoczęliśmy wprowadzanie elementów bioinformatycznych do symulacji z użyciem modelu UNRES. W ramach projektu był stosowany do badania dynamiki, kinetyki i krajobrazów energii swobodnej modelowych białek oraz rozwiązywania problemów biologicznych takich jak wiązanie białka PICK1 przez domenę BAR, dynamika bakteryjnego chaperonu DnaK oraz wiązanie białka wiążącego klastery żelazowo siarczkowe (Isu1) przez kochaperon JAC1.
Przy użyciu symulacji pełnoatomowych prowadzimy badania nad dynamiką chaperonów, receptorów hormonów neuroprzysadkowych oraz wyznaczanie struktury i badanie termodynamiki zwijania bioaktywnych peptydów i małych białek na podstawie danych magnetycznego rezonansu jądrowego i innych danych eksperymentalnych.
